Yes, Google will treat both the URLs equal. Google ultimately resolves the absolute URL for the indexing so
www.yoursite.com and
www.yoursite.com/index.php will the same URL. Google is matured enough.
It is general trend to tag 'Home' for all internal links pointing towards homepage but it is not a must.
